LEGO released the Alpha Team in 2001 which was initially based on the video game LEGO Alpha Team and discontinued the theme in 2005. The theme centers around a team of secret agents known as the Alpha Team, and their efforts to stop the nefarious villain Ogel from taking over the world which initially ran from 2001 to 2002.

The theme's first main run was from 2001-2002, when its first two subthemes, the first an unnamed subtheme set in an urban environment and the second called Mission Deep Sea, were released. The first release of Alpha Team sets which was in the unnamed subtheme, featured a vehicle for every team member, Dash Justice (the team leader), Cam Attaway, Flex, Radia, Charge, Crunch, and Tee Vee. The theme was paused in 2003 and returned in 2004 with the start of its third and final subtheme, Mission Deep Freeze. The theme was discontinued in 2005.

Mission Deep Sea
Mission Deep Sea was released was the second theme released after the unnamed theme a year later in 2002. This subtheme took the characters into the depths of the ocean. The sets focused on vehicles and mutant animals controlled by Ogel, the evil villain. The Alpha Team sets maintained a fleet of underwater vehicles including the Alpha Team Aquatic Mech, a large undersea robot operated by Dash. Set 4795, Ogel Underwater Base and AT Sub, was the first set to have both heroes and villains in it.

Four polybags representing small aquatic vehicles were also released in the Mission Deep Sea subtheme which included set 1425 Jet Sub, 1426 Alpha Team Wing Diver, 1427 Ogel Underwater Slizer and 4799 Ogel Drone Octopus. Later in 2003, two Alpha Team sets were released, both polybags including set 3391 Dash, and a clock, 4193351 Alpha Team Mission Deep Sea Clock.

Mission Deep Freeze
In 2004 LEGO completely revised Alpha Team. The theme's logo was changed, many of the characters had different appearances than in previous years and some characetrs such as Cam and Crunch were removed and replaced with Agents Arrow and Diamond Tooth. Alpha Team vehicles were given a new feature, known as Alpha Mode, which allowed them to be transformed into another vehicle without disassembling them. In addition, The Alpha Team vehicles' color scheme were completley changed, featuring black, grays, white, and sand blue, as well as various transparent colors for smaller details.

In 2005 the thme came to an end with release of two sets, set 4770 Blizzard Blaster and 4774 Scorpion Orb Launcher. The theme's story concluded with the main vehicles of the sets facing off, and left the outcome of the fight to the imagination. LEGO never revealed whether Ogel or Zed won the final battle, although it is widely accepted that Zed was victorious.
